My understanding is that the Agents, even Smith in this movie, sort of overlay the programming/mind of the possessee, much like a mask. If you know the Stargate series, it was a lot like when the Goa’uld took over a host. The symbiote’s personality was dominant, but the underlying mind still existed.

She dies because it is the end of the story. It is never wrong to fight for love. If Trinity had died in the last movie she wouldn’t be around to free him from the train station. No one can see beyond a choose they don’t understand. If one gets cancer, is it better to say there is no hope and be euthanized. It is never wrong to fight for what is just and right.
