I think what the rebel Cylons are upset about is the ambush Boomer and Cavil staged in The Ties that Bind where they attacked the rebels after the resurrection hub jumped away.

I don’t know that Boomer could be held responsible for shooting Adama. She wasn’t in control of her actions at that point. However, she did make the decision to betray the rest of the Cylons.
I would anticipate a trial by the Cylon allies, not mankind, since she was murdered by Cally.
