I am sure it was Red and Blue. By taking the Red pill he would be shown how deep the rabbit hole really goes and the blue he would stay ignorant and go back to his boring everyday life in the Matrix. After Neo takes the Red pill Morphius said that it activated a trace program to allow them to find him in the millions of other Matrixians. I would imagine the blue pill would have sedated him and they would take him back home and not mess around with him anymore.
